Is there a way of creating windowed output on part of the screen and on top of everything?

Are you asking about creating outputs similar to the fullscreen monitor outputs that can be configured as shown here:
But, in your scenario, these outputs would not be fullscreen and they would always remain on top, regardless of other activities?
