To prevent this situation please turn off "Bring outputs to front..." in Preferences.
It also enables switching between the two windows with Alt+Tab.
In addition you can turn on "Show outputs individually on the taskbar", it makes the switching even more straightforward.
Of course the issue should not occur with any settings. Could you describe the exact steps that leads to that lockup?
