Yes, it is possible.
In our studio, we have a similar setup, where the markers are on the floor and the tracker is attached to the camera and it is facing downwards:
So in Aximmetry, after adding the tracked cam compound, you can navigate to the INPUTS control board.
Here you select ORIGIN 1:
In the pin values, next to Delta Head Transformation, you simply have to add either a +270 or a -90 rotation in the first field:
This will transform the rotation of the marker.
Please note, that your setup might be different, and you might need to adjust this setting, and/or add other rotations as well. You will also certainly need to add a transformation to the position values to compensate for the distance between the tracker and the rotation center.
